I'm confused about the terminology and directions described in processing DNA to proteins in this paragraph.

RNA polymerase reads a DNA template in the 3' to 5' direction to synthesize RNA in the 5' to 3' direction. Transcription can occur in either direction, but not in either direction from a single promoter. RNA polymerase can only transcribe in one direction (5' to 3') with respect to reading one strand of the template DNA in the opposite direction (3' to 5'). In general, each promoter recruits RNA polymerase to a particular site and indicates in which the direction RNA polymerase will move along the DNA. As RNA polymerase is moving, there will be only a single strand that can be used as a template to allow 5' to 3' synthesis of a transcript.

What's the difference between reading and synthesizing RNA?

What's the difference between reading and writing a book? Synthesizing RNA means producing an RNA based on a sequence in DNA. Reading it means processing RNA that is already produced. Reading also implies that protein will be produced based on the sequence in RNA.

What's the difference between synthesizing and transcribing?

"Synthesize" means to produce any chemical molecule. "Transcribe" is specifically the synthesis of RNA form DNA via a polymerase (as opposed to for instance inorganic synthesis of RNA de novo, as might be done in a chemistry lab).

Didn't this just contradict sentence 2?

It's just saying that genes can be oriented forward or in reverse. Reverse genes are on the opposite strand, so they are still 5' to 3' (the 5' ends of the two strands are on opposite ends of the DNA). But every gene must still have a promoter on its 5' side.

And actually, that bit is not quite true: There are bidirectional promoters that will cause transcription in both directions.

Usually, it will transcribe (so it will also synthesize, or "read"). But technically, RNA pols belong to a family of proteins which are "molecular motors", meaning that their fundamental activity is to move along DNA step by step like a little monkey climbing a ladder. With RNA pols, RNA synthesis is coupled to this movement, so each step on DNA also causes a letter to be added to the RNA they are making.

Also, technically the RNA pol is not only moving and making DNA, but also unwinding the two strands of DNA and separating them. But this may be outside the scope of your material.

My understanding is this is the "transcribed strand", not the "coding strand" of DNA, correct?

RNA comes out matching the sequence of the gene (except for T->U), and it is assembled through basepairing to DNA. If it paired with the strand the gene is on, the RNA would come out as the reverse complement of the gene. Instead it is assembled on the opposite strand, which is already the RC of the gene. RC of RC of a sequence is the same sequence. Thus we say RNA is transcribed from the "non-coding" strand, but keep in mind that these coding/non-coding assignments are arbitrary and only used by us humans, the cell does not have a special marking for it (beyond the 5'/3').

It's very simple: DNA is a directed (because of 5'/3') string of ACTG. It is coupled to another, complementary string that runs opposite to it. The sequence on either strand may be meaningless, or parts of it may encode genes. Genes consist of a promoter, some sequence, and terminator. RNA pols can slide along either strand, but only in 5' to 3' direction, so they will slide in opposite directions on opposite strands, like cars on a two way street. When RNA pol encounters a promoter, it starts synthesizing an RNA: It separates the two strands, and lets single RNTPs basepair with the opposite-direction strand, when they do so it glues their phosphate backbones together. It keeps sliding and making RNA like this until it reaches another sequence, the terminator, at which point it stops assembling RNA and releases it. The RNA snaps off DNA and goes off on its merry way, the two strands of the DNA that were separated by RNA pol come together again.

Thus for every promoter-terminator pair, whatever sequence is in between them will be transcribed into an RNA. These are basically genes. These genes may be on either strand of DNA, and they must always be oriented along the 5' to 3' of the strand they are on. Thus genes on opposite strands will appear "reversed" with respect to each other.

HOW ARE DCL-INDEPENDENT 24-nt siRNAs GENERATED?

In Arabidopsis, 24-nt siRNAs account for most of the genome-wide siRNAs and play a prominent role in mediating RdDM. In the Pol IV-RDR2-DCL3 module, P4 RNAs are finally processed by DCL3 to yield 24-nt siRNAs. P4 RNAs are mostly 26� nt in length [4,6,7], while DCL3 preferentially cleaves 30- to 50-nt short dsRNAs in vitro [9]. In addition, P4 RNAs isolated from the dcl2/3/4 mutant can be digested by purified DCL3 protein, resulting in 24-nt siRNA products [4]. These observations are all consistent with the notion that DCL3 is the factor responsible for cleaving Pol IV-dependent precursor dsRNA into 24-nt siRNAs. However, 24-nt siRNAs are still detectable in the dcl2/3/4 mutant plants, although their levels are significantly decreased compared to those in the wild-type (WT) [4,6𠄸]. In dcl2/3/4, the proportions of 24-nt siRNAs, at least at some loci such as AtREP2, are comparable to the proportions of small RNAs of other sizes [8]. A small proportion of 24-nt siRNAs can apparently be produced independently of DCLs 2/3/4 by some unidentified factors. DCL1 may also cleave P4 RNAs, as indicated by the higher levels of P4 RNAs in the dcl1/2/3/4 quadruple mutant than in the dcl2/3/4 mutant [7,8]. While production of 21-nt miRNAs is a signature of small RNA processing by DCL1, it is possible that 24-nt siRNAs are generated when P4 RNAs are processed by DCL1. However, the contribution of DCL1 to 24-nt siRNA production would probably be negligible, because levels of 24-nt siRNAs are similar in dcl1/2/3/4 and dcl2/3/4 [7]. In any case, the presence of 24-nt siRNAs in dcl1/2/3/4 demonstrates that at least some 24-nt siRNAs can be totally DCL-independent.

A possible producer of DCL-independent 24-nt siRNAs is AGO4, which is known to possess slicer activity [10]. AGO2 in animals can cleave miRNA precursors to yield mature miRNAs in a DCL-independent manner [11]. Similarly, Arabidopsis AGO4 may cleave P4 RNAs and directly produce 24-nt siRNAs such that one P4 precursor RNA yields one 24-nt siRNA. AGO4 in association with an siRNA can cleave target RNAs, thereby generating secondary siRNAs [10]. Such a scenario may apply to AGO4-mediated complementary pairing between siRNA and Pol V-generated scaffold RNAs, i.e. AGO4 may cleave scaffold RNAs and thereby generate 24-nt siRNAs to reinforce RdDM. In support of this inference, Pol V contributes to 24-nt siRNA accumulation at many loci. As an alternative to using siRNAs as the initial trigger to cleave the target RNAs, AGO4 may also use P4 RNAs to locate corresponding target RNAs, which can be subsequently sliced to produce shorter RNAs including 21- to 24-nt siRNAs. Loss-of-function mutation of AGO4 may not be suitable for examining the potential role of AGO4 in generating DCL-independent 24-nt siRNAs because pre-existing DNA methylation may be required for Pol V recruitment to RdDM loci [12]. However, a catalytically inactive form of AGO4 in the dcl2/3/4 or dcl1/2/3/4 background will help elucidate how AGO4 may produce DCL-independent 24-nt siRNAs, because the slicer function is unnecessary for AGO4-mediated DNA methylation at some loci [10].

In addition to the DCL family, Arabidopsis has five RNase III-like (RTL) proteins, among which RTL1, RTL2 and RTL3 harbor both dsRNA-binding and RNase III domains. Although the function of RTL proteins is largely unknown, there is evidence for the differential involvement of RTL1 and RTL2 in siRNA production. RTL1 was shown to cleave dsRNA substrates, and its over-expression resulted in almost complete loss of siRNAs that are dependent on DCL2, DCL3 or DCL4 [13]. Thus, RTL1 has been proposed to function as a general suppressor of siRNA production, being upstream of DCL proteins by destroying siRNA precursors [13]. RTL2 modulates 24-nt siRNA production and the associated DNA methylation, positively at some loci while negatively at some other loci, likely by cutting double-stranded siRNA precursors into shorter fragments for further processing by DCL proteins into mature 24-nt siRNAs [14]. It would be useful to determine whether RTL1 competes with DCL3 for P4 RNAs as substrates, and whether RTL2 can contribute to the production of DCL-independent 24-nt siRNAs.

DO P4 RNAs MEDIATE DNA METHYLATION?

The small sizes of P4 RNAs suggest the following question: like siRNAs, can P4 RNAs mediate DNA methylation? DCL-independent DNA methylation was reported at about one-quarter of RdDM loci where DNA methylation levels are similar between the dcl1/2/3/4 mutant and WT plants [ 7]. DNA methylation at these loci, however, is normally controlled by DCLs 2/3/4, because methylation levels at these loci are significantly lower in the dcl2/3/4 mutant than in the WT [ 7]. This conditional independence of DCLs indicates that DNA methylation at these special RdDM loci is mainly regulated by DCL2/3/4 when DCL1 is present when DCL1 is absent, however, an unknown factor is released from DCL1 suppression and overcomes the consequence of DCLs 2/3/4 mutations, assuring normal methylation levels at these loci. P4 RNA levels are higher in dcl1/2/3/4 than in dcl2/3/4, indicating that P4 RNAs may be the DCL1-repressed factor that is responsible for the restored DNA methylation. RdDM efficiency is affected by the quality of the trigger RNA, i.e. sequence identity between the trigger and the target [ 18]. Interestingly, in contrast to the dramatic reduction in DNA methylation in dcl2/3/4 compared to the WT, P4 RNA levels in dcl2/3/4 are comparable to 24-nt siRNA levels in the WT [ 4, 6– 8]. It therefore seems that P4 RNAs are less efficient than siRNAs in mediating DNA methylation, so that P4 RNA abundance must be higher to compensate for the reduction in siRNAs, as was observed in dcl1/2/3/4 relative to dcl2/3/4 [ 7]. Consistently with this hypothesis, P4 RNA levels are significantly lower at RdDM loci where DNA hypomethylation in dcl2/3/4 cannot be restored in dcl1/2/3/4 than at loci where DNA methylation can be restored by DCL1 mutation [ 7].

AGO4-bound RNAs are mainly 24-nt siRNAs in WT plants in the dcl2/3/4 mutant, however, AGO4 still selectively binds to the remaining 22- to 24-nt siRNAs but not to P4 RNAs, despite the concomitant increase in P4 RNA levels and decrease in 24-nt siRNA levels [ 6]. Consistently with this finding, another report indicated that the overwhelming majority of AGO4-bound RNAs in the dcl2/3/4 mutant are no longer than 26 nt [ 8]. These observations seem to argue against a role of P4 RNAs in mediating RdDM. It is unclear, however, whether the percentage of P4 RNAs in AGO4-bound RNAs can be higher in dcl1/2/3/4 than dcl2/3/4. It is also unclear whether other AGO proteins, such as AGO6, which is also known to mediate RdDM, may have a different affinity than AGO4 for P4 RNAs. In addition, histone modifications at RdDM loci may alter the efficacy of the AGO-P4 RNA complex in mediating DNA methylation, because repressive histone marks are particularly enriched at loci where DNA hypomethylation in dcl2/3/4 can be restored in dcl1/2/3/4, while euchromatic marks are characteristic of loci where DNA methylation is fully DCL-dependent [ 7].

Restoration of DNA methylation at the conditionally DCL-independent loci is probably unrelated to the remnant 24-nt siRNAs in dcl1/2/3/4, because the levels of 22- to 24-nt siRNAs appear similar in dcl1/2/3/4 and dcl2/3/4 [ 8]. P4 RNA production depends on Pol IV and RDR2 [ 4– 8]. Therefore, an additional null mutation of Pol IV or RDR2 in dcl1/2/3/4 should abolish P4 RNA production, and the comparison between these quintuple mutants and dcl1/2/3/4 should reveal whether P4 RNAs are necessary for DCL-independent DNA methylation. Moreover, exogenous application of synthetic P4 RNAs to nrpd1 dcl1/2/3/4 and rdr2 dcl1/2/3/4 quintuple mutants may directly establish a causative role of P4 RNAs in DCL-independent DNA methylation, given that P4 RNAs are not much longer than siRNAs that have been shown to be mobile in plants.


A few questions on RNA extraction and stability - (Oct/22/2005 )

I am a newbie grad student at a small lab. Unfortunately, I don't have very many people to answer my questions, as I am the only one besides my PI with any knowledge of molecular biology. I have experience with DNA, but not RNA.

Anyway, I am trying to get some RNA for real time PCR, and I am using a Strategene Absolutely RNA kit. I am using brain tissue, specifically striatum (as a positive control to validate my primers). After about 3 attempts, I finally managed to extract some RNA through my kit. That was about a month ago, and I had the following samples:

1. Conc = 1100 ug/ml
260/280 = 1.0016

2. Conc = 476 ug/ml
260/280 = 1.35

3. Conc = 1020 ug/ml
260/280 = 1.04

4. Conc = 619 ug/ml
260/280 = 1.22

I performed the same measurements about a month later (after a failed RT, which is another story) and found that I had lost RNA:

1. Conc = 150 ug/ml
260/280 = 1.9

2. Conc = 180 ug/ml
260/280 = 2.1

3. Conc = 110 ug/ml
260/280 = 2.6

4. Conc = 190 ug/ml
260/280 = 1.88

I know that it is recomended that you don't freeze and unfreeze RNA for fear of degredation, but I sure hope that this is not the normal result of 2-3 thawing cycles! Is this normal?

I had these samples stored in -80 for the whole time (with 2-3 thaws). Would adding RNA later help prevent this? RNA later is what basically enabled me to get the RNA to begin with, and now I am becoming scared to have my RNA away from it.

Also, it looks like I have a ton of protein contamination. Any ideas on how I can minimize protein contamination?

are you following the kit instructions to the letter? if not, where do you deviate? I have had excellent luck with that kit.

in what buffer are you resuspending your final RNA sample?

wow, your starting 260/280 is pretty scary. I do not understand why it goes down as degradation occurs. maybe there are proteases in your sample eating the contamination?

If you can get rid of the protein contamination and achieve good purity with your prep (your concentrations for adding sample to your RT cannot be normalized if all your samples have a random amount of protein with the RNA) I would recommend turning your RNA over into cDNA as soon as possible after isolating the RNA. cDNA is much more stable.

First of all, thanks for the reply

I am following the instructions to the letter as best as I can. The only real deviation is that I am using an electronic handheld tissue homogenizer (with individually plastic wrapped pestles (sp?)). For the previous (failed) extractions I had been using a manual homogenizer. I had to place it in DEPC to remove RNases it was very difficult to get them out of solution, and I might have contaminated them with RNases in the process. I like the new one that I have. It is much easier to use, I feel more confident that I have properly homogenized the tissue, and I am sure that it is RNase free.

I am using the standard elution buffer, adding 50 ul at room temp (I know that the protocol says that I can increase yield if I warm it to 60 C, but I have not tried this yet). Right after spinning the tube in the centrifuge, I flash froze my sample on dry ice to minimize degredation. Do you know if the elution buffer has anything added to it to stabilize the RNA?

I want to do the cDNA conversion ASAP, but my RT enzyme is apparently denatured. I gave my PI a purchace order on Friday, and I can't do anything until I get more enzyme.

As for getting rid of my protein contamination, I don't know if there are any protocols for removing it from already isolated RNA, or if I should just try it again with a new sample.

With the sample that I have now, I think I will just try to RT one ul of my pure undiluted sample, and just use my DNA concentration to decide how much sample to add for QPCR. Does this sound good, or might I be adding too much RNA for a proper conversion?

i would not use the standard elution buffer which is probably contaminated by RNAses and would prefer DEPC treated miliQ. And for subsequen reactions, concentrated buffers are ok to get proper salts/pH for RT or whatever.

For your first OD measurements, i would say 1 you are poisoned by proteins or 2 your RNA are not resuspend properly. Try to heat sample before taking OD.
For removing proteins of "eluted" RNA, you should do a phenol (pH 4.7) chloroform IAA and then precipitate with ethanol (classical procedure).

I also get good results using that kit (with cells in culture).
You have a methodological problem with your measurement of ODs. Even if you had contaminating RNAses, yould would NOT expect differences in your measures over time. Degraded RNA absorbs UV just as intact RNA. Your 260/280 ratio should not be affected over time either.
My questions are:
-What OD values do you get? Too small absorbance values will give less precision.
-In what solution do you dilute your sample prior to reading absorbance? pH must be controlled. I suggest using Tris-NaCl-EDTA buffer (try to get the chapter on Nucleic Acids Quantification in Current protocols in Molecular Biology).
-I also strongly recommend having a RNA standard with known concentration (e.g. from commercial source), just to make sure your measument method is OK.
-I suppose you could re-extract your RNA with the same kit, with the risk of losing some material though. If so, please make sure you can trust your kit (buying a new kit may be worth the expense).
-Should you do phenol/chloroform/ethanol extraction, as suggested (though that would not be my first choice), be aware that phenol must not be oxidized, and that phenol MAY contaminate your samples at the end, lowering your 260/280 ration (and possibly inhibiting enzymatic reactions).

1st - heating the elution buffer to 60 actually does increase your yield (at least it works for me )

2nd - I don't really trust the elution buffer for storage I find that my sample integrity remains a little better if I use either Fred's suggestion or carefully prepped RNAse-free Tris

3rd, (good point Serge!) What about your spec??

4th - I understand your samples are precious and difficult to replace, but in my experience a bad batch of RNA will not give you good qPCR results, no matter how hard you try to fix it up. I hope you can further purify yours and get good results.

for your RT, I would say do a calculation based on how much RNA you think you are adding. It's like PCR, you are limited by your dNTP's, primers, and template when they are gone they are gone.

I'd definitely recommend RT ASAP, possibly the same day as RNA extraction (that's the way I have always done it). I've never had any problems with RNA if I reverse transcribed it the day I extracted it.

Also make sure that EVERYTHING you use is RNase-free/DEPC treated/handled with kid gloves. pipettors, table tops, everything should be wiped down with RNase inhibitor (I use Ambion wipes). RNase contamination is to be taken seriously.

I want to thank everyone for all of your responses. I have learned quite a bit. I will be ordering some new supplies that I hope will deal with this issue, including a new buffer to store my RNA in. Also from now on, I will do my RT within an hour of isolating my RNA.

Also one additional thing that I would like to note for anyone else looking through this thread with a similar problem. I called tech support to get their .02 as well, and they recomended that I double the number of salt buffer washes in order to get rid of excess protein, as that is apparently the protein removal step.

As for RNases, I am being as careful as I can. I have RNase free tips and microfuge tubes, and I spray everything else with RNase away.

As for my spec readings, for sample 1 before I got 0.698, and after I got 0.076 (the rest were similar, so I will not list them all), so it is not a problem with the reading being almost zero. That was the problem with my first three attempts .

I did just get in extra tissue, and I am content to just let this sample go. I will practice with non vital tissues that I have available, and apply the techniques that I have learned hear.

If I use Tris, or a Tris-NaCl-EDTA solution, what pH should it be at? I am considering buying
this solution, that should end up with a pH of 8. Would this alkaline solution be good for storing my RNA? How about using it for spectrophotometry?

i'm currently changing DEPC water for formamide in case of RNA storage. But i can think to that due to the fact furthers experiments will be agarose or acrylamide gels. But i don't think it's suitable for RT PCR.
